I have a 250cc 4cylinder that can do 19,000rpm. I have been looking at different solutions, but they struggle with the slightly higher RPM. I'd really love to efi the bike. I would 3d print the intakes, or just convert the existing carbs to throttle bodies.

But the real issue is the RPM. Can something like a MRE handle this?

Yes, rusEFI can absolutely handle 20K RPM.

With the caveat that it's a good idea to use a wheel with a smaller number of teeth (12-1 would be great), yes, 20k RPM isn't a problem. A 60-2 wheel at 20k would be a challenge, but 12-1 or even 24-1 shouldn't be an issue.
