Inconsistent signal to coil 1

Hi, I have the uaefi board installed on a two cylinder engine running two LS coils in wasted spark and I am having a problem where it sends an odd signal to coil 1 so I told it that coil 1 was on coil 3 output of the ECU and moved the wire to that location but it still does the same thing. In the picture the green is the signal to coil 1 and the yellow is the signal to coil 2. Any Ideas on what to try to fix this? Thanks.
